Double check from the outside to make sure that it is not pushed in unevenly. If the outer seal is installed it will automatically line up to its location because the seal will fit very snug. Since your car is not pre-drilled, I'm guessing the easiest way to find the location for the hinge holes would be to attach the hinge to the frame and place in its location temporarily.
